Does it mean that even the master EA will close all it’s position along with client EA?
Also, if client EA won’t copy any more position, can we still take positions just on master EA?

No, Stop and Close feature will only affect the client account where this client EA is running, trades on the master will continue to run as usual.
You can continue trading master account, client ea will not copy any trades until you restart client ea/change settings. Server ea will still send signals to client ea, but client ea will be stopped, so it will not take trades.
